The Minish Cap offers you several little sidequests outside of the main game.

The merchant's Picolytes and the wood's Pico Blooms

Picolytes and Pico Blooms sidequestYou can start this sidequest once you've found the first Element. Go to Hyrule Town and use the Gust Jar to vaccum the dust on the southeast carpet on the main plaza to allow the Picolyte merchant to settle there later.
Go back to the Minish Village and talk several times to the Minish behind the row of crates you've pushed to find the Jabber Nut. He wishes to grow some Pico Blooms and needs some ingredients.

Yellow Picolyte and Pico Bloom

The Minish asks for Lon Lon Milk. Once you've found the Lon Lon Ranch Key, go to Hyrule Town and buy some Lon Lon Milk from Malon for 150 rupees. Go back to the Minish Village and talk to the Minish to give him the milk. Leave the woods, go for a small walk in another area, then go back to the Minish. Some yellow flowers have grown. Talk to him several times to know the next ingredient. In Hyrule Town, the merchant now sells Yellow Picolyte for 200 rupees that makes you find lots of rupees.

Blue Picolyte and Pico Bloom

Picolytes and Pico Blooms sidequestYou now have to bring Mt Crenel Mineral Water. Go back to Mt Crenel's Base, shrink to a Minish size and fill a Bottle with Mt Crenel Mineral Water like you did the first time. Go back to the Woods to bring the water to the Minish, then come back later to gaze upon the blue flowers. Talk to the Minish again to know the next ingredient. In Hyrule Town, the merchant now sells Blue Picolyte for 200 rupees which makes you find more items.

Orange Picolyte and Pico Bloom

The Red Potion is the last ingredient to find. In order for the witch Syrup to make some, you need to perform the 42nd Kinstone Fusion. Then, go to the witch's in the Minish Woods (from Lake Hylia) and buy the potion for 150 rupees. Go back to the Minish Village and give the Minish the potion. Come back later to admire the beautiful orange Pico Blooms and talk to the Minish. In Hyrule Town, the merchant now sells Orange Picolyte for 300 rupees which makes you find more fairies.

Tingle and his brothers

Tingle in The Minish CapFrom the moment the King of Hyrule gets bewitched, go back to South Hyrule Field, in the east, and you'll notice a green elf on higher grounds. Use the Cane of Pacci on the hole to the south, jump and talk to Tingle. Perform a Kinstone Fusion with him so a tree opens in North Hyrule Field.

Get in Lon Lon Ranch and go northwest. Enter the left cave, push the block and climb the ladder. Talk to Ankle and perform a Kinstone Fusion with him so another tree opens in North Hyrule Field.

Tingle in The Minish CapGo back to Lake Hylia, near the Wind Crest, go east by walking on the bridge to the north and talk to David Jr. Perform a Kinstone Fusion with him so another tree opens in North Hyrule Field.

Then go back to Trilby Highlands, in the northwest. Use the Mole Mitts to enter the sand cave underneath (left of the lake) and climb the ladder. Talk to Knuckle and perform a Kinstone Fusion with him so another tree opens in North Hyrule Field.

Now that the four trees are open, go to North Hyrule Field and get in each one of them no matter the order. In each underground, light a torch by walking on the switch, then go down the ladder that appeared between the four trees. Open the chest to find the Magical Boomerang!

The Gorons

Gorons in The Minish CapThere are 6 Gorons throughout Hyrule striving for their reunion. To do so, you have to perform Kinstone Fusions with:

  • Eenie, a scarecrow in the field of the Eastern Hill (appears once the Hyrule King got bewitched)

For the following ones, you need the Mole Mitts found in the Fortress of Winds.

  • Mysterious Wall, inside a sand cave northwest of Trilby Highlands
  • Mysterious Wall, inside a sand cave in the northwest of Mt Crenel
  • Mysterious Wall, inside the sand cave near Syrup's shop in the Minish Woods
  • Mysterious Wall, inside a sand cave in the northwest of the Eastern Hill
  • [Roc's Cape required] Mysterious Wall, inside a sand cave north of Lake Hylia (from the cave's entrance, go left, down and left to the very end)

Once the 6 Gorons have taken the last wall down, go south of Lon Lon Ranch, jump into the tornado and go west. To be precise, Link's shadow has to be in the middle of the eastern wall to be able to land on the hill. Enter the cave, find 200 rupees in the small chest, then a Bottle in the big chest.

Then talk to the Gorons to perform Kinstone Fusions with two of them. Doing so, a travelling Goron merchant will settle in Hyrule Town. The second fusion can only be performed when you own the Four Sword, and then the Big Goron will awaken at Veil Falls' summit. Go talk to this Biggoron and agree to lend him your shield. Once you've achieved the feat to vainquish Vaati, go back there and talk to him. (If you have already beaten Vaati, come back a few minutes later.) He gives you back your belonging as the Mirror Shield!

The Wind Tribe

Wind Tribe in The Minish CapThis sidequest unfortunately requires to perform a certain action at a precise moment, otherwise you won't be able to complete it.

It starts by a Kinstone Fusion with a traveller in the northwest of Hyrule Town (# 12), which will make a warp tile appear in South Hyrule Field. Step on this warp tile to end up inside a house that you'll visit later in the main quest. Talk to the people in the room, then stand in front of the bed and use your Gust Jar to vacuum the ghost. If you don't get rid of the ghost before coming back to this house from the clouds, you won't be able to finish this sidequest! Go back through the warp tile, then when you'll come back to get the 4th element, talk to the man again and he will give you the Light Arrow.

Farore's, Din's and Nayru's houses

In the Happy Hearth Inn of Hyrule Town (eastern district) are three young girls that the "Oracle of Ages/Seasons" players will recognize straightaway: Farore, Din and Nayru. Your goal is to help these ladies find a house.

Talk to Farore, the green-clothed young girl and perform a Kinstone Fusion with her. Gorman decides to rent his house. Go out, talk to Gorman, then talk to one of the girls to seal the deal.

After completing the Temple of Droplets, talk to Din, the young girl dressed in red. Next to the post office, perform a Kinstone Fuison with Bremor the worker, then go more to the south and talk to the worker's leader inside his house. Then go back north and talk to Gorman who's looking for a new tenant. Then talk to one of the two remaining girls to give her the house.

The third house is a great mystery... Apparently there is a bug preventing to build it, except in the Japanese version.
