First, here are the locations of these five useful bottles:

Bottles' locations

Kakariko Village

In the centre of the village, buy one for 100 rupees to the salesman.

Hyrule Field

After getting Zora's Flippers, get into the huge lake, swim towards northwest, then swim in the middle of the river which leads to the centre of Hyrule. Continue under the bridge and get back to dry land. Talk to the Bird Lover and ask him what he is doing. He tells you about a bottle floating in the water and a little boy, and he gives you this bottle!

Hylia Lake

After getting Zora's Flippers, get into the big lake, swim always towards southeast, then swim northward and westward until you reach a dead-end. Here pick up a bottle holding a message. Next, go to the Milk Bar in Kakariko Village and talk to the owner who will give you some Premium Milk and ask you to deliver it to one of his customers in the mountain. Buy or rent the Hookshot, go to the eastern area of Death Mountain thanks to the Hookshot, then enter the cave which leads to Rosso's Ore Mine (read the signs to help you). Step on the moving platform, then when it's to the far left, jump on the lower platform, then on the next one and get off to the south. Merge into the wall to the south while avoiding the Lynel enemies, go around it and emerge on the moving platform. Move from platform to platform while heading left, then exit to the south. Merge into the wall, walk right and exit near the man. Talk to the mountain climber, who says he hurt himself while he was climbing. Then he sees you are carrying some Premium Milk, drinks it and hands you the empty bottle back!

Lorule Field

After getting Bombs, go behind the vacant house (your house in Hyrule), merge into the wall to notice a fissure, place a bomb next to it, then enter the house and open the chest!

Lourle Field

After getting Bombs, place one in front of a cracked rock located left of the Bomb Flower Shop, then get closer to a special fairy fountain. A little fairy proposes to throw some rupees. After throwing 3000 rupees, you get another bottle! (The Great Rupee Fairy grows as you throw more and more rupees) - Thanks to Skyzris!

Bee Can be offered to the Bee Guy, or inflicts damages to enemies when releasing it from a bottle To be captured with the Net when you find one in the grass, or to be bought 88 rupees in the two shops in Lorule
Golden bee Allows you to get the Bee Badge or inflicts damages to enemies when freed from its bottle To be captured with the Net when you find one in the grass (rarely), or to be bought 888 rupees from the mysterious man in the Skull Woods (in a cave to the far north of the woods) (or 9999 rupees in the two shops in Lorule)
