Bottles

At the bottom of Lake Hylia They are very useful to keep potions, fairies, spirits, insects, milk, etc.

Win Talon's game at Lon Lon Ranch (after you met Zelda). Tip: Before you start, put all the cuccos in a corner of the room.
Put all the cuccos in the pen of Kakariko Village and talk to the girl next to it.
At Zora's Domain after winning the Silver Scale, dive, go through the underwater tunnel and pick up the bottle in Lake Hylia.
As Adult Link, enter the house right after the bridge leading to the Market. Talk to the Poe Salesman an bring him the 10 souls.

Cuccos

Here are their locations in Kakariko Village.

Near the village's entrance
Near the pen
Near Death Mountain Trail (north on the map)
Near the tower, there is a box on the side of a house. Blow it up with a bomb or roll into it to free the cucco
Behind a fence not far from the pen. Pick up a cucco you already caught, go to the platform with the half-built house, stand opposite the cucco and fly towards it. Throw the two cuccos down and bring them to the pen.
Behind a fence (north-west on the map). Take a cucco and climb the stairs just before the graveyard. Aim at the corner of the fence and fly with your cucco. Just before landing, throw the cucco and grab on to the fence. Throw the two cuccos over the fence and take them to the pen.
To the far east of the village. Pick up a cucco again and go back where you were for the previous cucco. Throw it over the fence, climb the ladder on your left, catch the last cucco and throw it down. Now quickly bring back the two cuccos in the pen.

Big Poes

They only appear when Link is riding Epona. Don't confuse them with Spirits, that you can find in the Graveyard. Big Poes appear for a short moment while Spirits turn around you. You can catch them by shooting two arrows at them, then dismount your horse and pick up their soul. Put it in an empty bottle and bring it to the Poe Salesman. All the Big Poes are in the Hyrule Field, some are only visible by day, others only by night. Here are the 10 precise locations:

In front of Hyrule Castle, near a sign indicating Lon Lon Ranch.
In front of the stairs leading to Kakariko Village. Stand on the headland on the right and wait.
Close to a tree near Lon Lon Ranch.
Close to a brick wall east of Lon Lon Ranch (according to the map). Go along the wall while heading south. ONLY AT NIGHT!
Close to a gray boulder halfway between the Kokiri Forest and Lake Hylia (a little after the above-mentioned brick wall).
In the south-east part of the field, close to a green tree and some bushes (go across the bushes).
In the south-east part of the field, near a rock in a bunch of brown trees (go left of the rock while heading to the wall).
On the way to Lake Hylia, at the intersection with the Gerudo Valley.
On the same path, but in the other direction (towards Hyrule Castle) after the intersection.
In the north-west part of Hyrule Field, near the bushes standing close to the river.
