The Hyrule Field conceals a lot of hidden holes containing interesting treasures. If you walk on these holes with the Rumble Pak and the Stone of Agony, your remote will shake.

Hyrule Field: West of the Castle, near a small river, drop a bomb next to the tree.
Treasure: Piece of Heart
Hyrule Field: Right before entering Lake Hylia, place a bomb in the middle of the four fences.
Treasure: Piece of Heart
Hyrule Field: Between the Castle and Kakariko Village, drop a bomb next to the small tree.
Treasure: Golden Skulltula
Kokiri Forest: Right before entering the Lost Woods, drop a bomb near the Gossip Stone and play the Song of Storms.
Treasure: 20 rupees
Sacred Forest Meadow: At the entrance (where the wolves are), right in the middle, use a bomb to reveal the hole.
Treasure: 200 rupees
Kakariko Village: Drop some bombs in the middle of the village not too far from the tree to reveal the hole. Jump down and defeat a ReDead.
Treasure: Golden Rupee (young and adult Link)
Death Mountain Trail: Right before entering Goron City, play the Song of Storms in the elevated circle of stones.
Treasure: 200 rupees
Hyrule Castle: In the moats, after getting out of the water, play the Song of Storms near the tree.
Treasure: Golden Skulltula
Zora's River: At the beginning, in the circle of stones near the merchant, play the Song of Storms.
Treasure: Business Scrubs
Zora's Domain: Go on the platform where a Zora is, near the entrance, and play the Song of Storms.
Treasure: Fairy Fountain
Gerudo Fortress: Find the four crates in front of the first row of houses. Stand behind the ones on the right and play the Song of Storms.
Treasure: Fairy Fountain
Goron City: As Adult Link, take the path on the right to enter a lava-filled room. Play the Song of Time and use the Longshot to go on the other side where a hole is hidden. (Do the same to come back.)
Treasure: Business Scrubs selling arrows, bombs, etc.

Deku Scrubs Holes hidden by rocks / graves

Gerudo Valley: Once you have the Golden Gauntlets, to the left, there's a sign reading: "Do not dive, water is wet". Go left of this sign and jump (as close as possible to the cliff) to land on a ledge. Follow it until you reach a rock and use the Golden Gauntlets to destroy it.
Treasure: 38 rupees (1 red rupee, 3 blue rupees and 3 green rupees)
Lake Hylia: Push the grave where the owl stands (after it flew away).
Inside are located three Deku Scrubs, one offers 30 Deku Seeds for 40 rupees, another 5 Deku Nuts for 20 rupees and the last one 5 bombs for 40 rupees.

Forest Stage in the Lost Woods

From the entrance, go right, left, right, left twice and fall into the hidden hole near the butterflies. There, you can wear different masks for different results:

With the Skull Mask, talk to the Deku that doesn't move on the right to be able to carry 30 Deku Sticks (more details here)
With the Skull Mask, after you got the sticks, the Dekus leave behind between 9 and 105 rupees!
With the Mask of Truth, the Dekus think you're ugly, but they give you a Bag that can contain 40 Deku Nuts (more details here)
... or they will attack you and your only option is to go out of there.
... or they'll go underground and you will again have to go out.
... or they react differently (Ex: dancing, playing music, or making rupees appear)
With the Gerudo Mask or the Keaton Mask, the Dekus will attack you
With the Goron Mask, the Zora Mask, the Bunny Hood or the Spooky Mask, the Dekus give you rupees (unlimited - you can repeat it several times).
